The Toffees made several further chances but couldn't extend their slender lead.
In the second half Everton weren't as incisive in possession and Boro capitalised, winning a penalty just five minutes after the restart.
The equaliser sting Sheedy's men back in to action and they forced a number of further openings.
Bit instead of taking the lead, they fell behind.
A defensive error allowed the home side to snatch victory.
