Apostos Vellios tested home keeper Damian Martinez early on with a crisply struck shot from Tyias Browning's pull-back.
Then Barkley's opener arrived after 18 minutes when he calmly converted Baxter's through-ball.
The lead was doubled just four minutes later when the ref awarded a penalty following a scramble in the box.
Skipper Baxter stepped up and converted with aplomb.
Arsenal threatened without carving out clear-cut opportunities and Baxter could have added an audacious third from all of 45 yards.
Everton's win means they have lost just once since Christmas and finish the campaign third in the northern section of the Barclays Premier Reserve League.
